I purchased a radio and antena last week, but couldn't find a decent place to mount the antena and run the wire back into the cab. I returned the unit and bought a handheld instead. Hopefully it serves its purpose.
 
I mounted a 144/440 MHZ Ham Radio in mine. Ran 12 VDC directly from battery (fused 30 Amp) to under the driver's seat. Put radio there. Remote head mounted on the dash, to the left of the steering wheel, above the dash light dimmer pot. Antenna is mounted with a hatch bracket on the rear door. Remote speaker sits next to the Parking Brake.

Remote Head and Speaker held in place by 3M dual lock tape strips.

Remote head is the way to go.

The antenna mount I have is a Diamond Antenna K400 Trunk Hatchback mount. Go to www.rfparts.com and look up diamond antennas. You will probably need the C110 extension cable, as well. Good luck.

Does the antenna hit when swaying back and forth?
Also this mount says it is for a heavy antenna.
What about a lighter 4' FireStik II antenna which is popular?

Mine is mounted to my ARB on my '91 4Runner for now, and I need a good place for it when the FJ arrives next month.
 
Cannot take a digital photo until the weekend. I have it mounted on the driver's side, low enough that the antenna clears my garage. Does not interfere with the opening/closing of the rear door. I have used the mount with a faily stiff 21" antenna, and a more flexible 36" one. Neither hits the vehicle. If I (eventually) get the ARB bumper, I will mount the antenna up front. The Diamond mount is very strong, with maximum mounting flexibility.
