The FJ60 has been sitting for about 2 years.

I drained the old gas.
Replaced the fuel filter.
Put penetrating oil in the cylnders.
Added 2 gallons on new gas
New battery
Sprayed starter fluid

Turned the key and the starter tries to crank the engine but does not start.

After studying this thread:

FJ60 won't start.

I did the following and discovered a few things.

Since I never saw gas in the carb window, I put gas straight in to carb and still no start.
Took out the first plug and did not see a spark at all.
Took out plug 2 and saw an occasional spark.
I also realized my choke cable is broken so my carb is always in the closed position.

Any suggestions?

Alternator? Cranks but no full turn over. That would be my guess. And get a new choke cable. ~ $15 I believe w/ CCOT. I replaced mine a while back and helped guide another guy thru his replacement just a few days ago.
No fuel in the sight glass would be fuel pump. Get the better oem one, Kyosan from CruiserOutfitters, ~ $87. And be sure you keep or add a new black spacer and a gasket then the pump.
Good luck!

And the no spark, then minimal spark... I believe that would be your igniter. Others will chime in I'm sure. And definetly get new plugs, wires, rotor if you have not.

Pull the wire from the top middle of the distributor, hold that near the chassis (or any grounded metal) and have someone crank the engine. You should see a strong arc from the wire to the ground.

If you don't have that it narrows it down to the coil (could be bad wires but unlikely). It could be as simple as a bad coil or wiring to the coil.

Thanks for everyone's responses.

I'll be checking the spark from the coil later today. The PO replaced the coil with a Jacobs. Looks really cruddy in that area so maybe the ground or other wiring is dirty. I don't mind replacing it since it doesn't cost too much.

The alternator was replaced about 4 years ago but I'll check the connections.

Since my carb is always on choke (broken cable), should I do some thing temporary to unchoke it?

I'm also not sure what line to undo on the carb to see if gas is getting to it.

Update:

Tested the coil and there is a spark.

Took air box off and shoved the choke cable to normal position.

Pulled outlet hose from fuel pump. Turned the ignition.....no gas came out.

Looks like I should replace the fuel pump next.

It's not included in the kit from cruiser outfitters unless maybe you ask for it specifically.
