So what are the two circled holes for? They are stock, there was none of the stock floor tar around them. I am planning to just fill them but want to double check first.

Larger one looks like a wiring grommet pass-through. Smaller one would most likely be a mounting hole. Is it threaded?

The large hole is definitely for wiring, seatbelt and parking brake.

It looks like the large hole is for wiring grommet and the small hole is for plastic tie down for wiring.

The larger one was for the cat temperature sensor connector pass through.

This seems right. The seat belt and parking brake wiring is all there and is in the loom shown in the picture on top of the trans hump. Also the sheath on that wiring going through the floor seems to be insulated.
