I was having a no start issue with my FJ. Diagnosed the ignitor to be bad. Did an Electronic Ignition Conversion from Hot-Spark. Now it has a misfire on cylinders 3 and 4. New cap, rotor, plugs, and wires. Used my timing light to determine there was no spark going through #3 and #4 wires. Any ideas appreciated! Super stumped right now!

If you cap and rotor are sound, it would have to be related to your hot spark module. It might be the wrong one or faulty.

Does the rotor on the dizzy have any play? What the tolerance between the pickup and the reluctor?

Agreed, excessive play in the distributor shaft can cause odd miss-fires. Grab the distributor shaft and see if you have side to side play. If you do, it's time for a new distributor.

The one and only time I ran electronic ignition I had it fail. I wouldn't rule that out if all those other suggestions come up empty.
