Hoses, brake lines, the radiator will probably be out of alignment and could cause an overheating problem, steering geometry might change, but I'm not 100% sure about that.
Dig through Roger Brown's Website www.4crawler.com. Roger has a ton of info about body lifts and sells perhaps the best body lift kit on the market.

Yowza! Roger Bown's site is a gold mine.
Wish I had seen it before ordering a kit elsewhere.
He's got fixes for everything and sells them as kits or ala carte.
anybody considering a lift would do well to grab a cold one and spend some quality time on Roger's site before commiting to any particular direction.

This can work on the transmission shifter:

Bend the bottom part (below the shifter boot) where the shift lever is ~1/2" bent steel rod. Bend it cold it is not hardened steel or anything. Some folks even just slip a length of pipe over the shifter and bend it in place. Whether you need to do this or not depends on what issues you have with the shifter. You can invert the shifter boot, move the boots forward or backwards, trim the sheet metal under the boots, mount the boots from underneath or even raise up the transmission:

It is really not that big a deal. Harder to explain it than fix it. You put the lift on, find out if the shifter hits anything then it is obvious what must be done to fix the problem.
