I’m kinda stumped here. The manual I have and the ones I’ve found online do not show the same gear box I’m breaking down. I know to be cautions with the worm shaft and not to let the ball bearings fall out... but I’m unsure of how to take this housing flange off.

I can rotate the worm shaft and I can hear the BBs moving around. The shaft begins to come up but I’m worried that if I continue I will drop BBs and or struggle to get the worm shaft back together.

I am not replacing bearings, just seals. Are there any other repair manuals out there for this specific unit? Or could someone chime in on what I should be doing? I just don’t see it in the manual...

Which manual are you using?
Does the cover look like this one?

The one I have is green. I’ll snap a photo when I’m back at the garage. I did however, find ^ that one in pdf form on cruisermanuals.com and it shows the same procedure and gear box as my physical fsm. I went ahead and removed the worm gear and let the BBs fall into the bottom of the worm gear ‘housing’... don’t know what that part is called.. anyhow, I plan to get those BBs installed again using a video I found on YouTube showing the process for an 80 series gear box.
