Problem solved! It took FOREVER to get the new seal from Toyota, thanks to a shipping error. Regardless, here is the comparison. Old on left, new on right.
My old one was missing an entire rubber ring that should have been adhered to the seat itself. No wonder the bottom of the shift...
Georg, you're the man. I ordered a seat from the local dealership and will try that. If it doesn't solve the problem I may just take you up on the offer. Either way I'll report back. Cheers!

The shift cane doesn't "float " well at all in the neutral slot. You have to kind of slap the cane...
Hmmm... my FJ55 has a similar plate where the coolant lines come through the firewall (inside the cab) and head to the rear heater. Near the floorboard, 1 o'clock on the transmission hump.

It goes without saying that your entire fuse block looks haggard. I see some bent tabs and the one terminal that's broken, probably worth checking them all.

I've found several issues so far, all independent of that wacky Yellow/Red wire. The previous owner hacked in a trailer socket - I spent some time deleting those connections, and found numerous terminals/connectors that were unattached.

... well, you'd think. I've essentially unwrapped 75% of the harness, working my way back toward the fuse block. Nothing obvious yet. I'll keep chugging ahead.
When I go to re-wrap the harness, what are your recommendations as far as a covering? Split corrugated plastic, split braided...
This one is supposedly the correct schematic for my 1974 FJ55. It's close but not quite right. At least it too shows Yellow/Red, though only spanning from the instrument cluster to the fuel sender:
