I have 2.5" lift springs and 33"x1250 tires, with uncut wheel wells.
Barely adequate clearance even with 3" over stock shackles.
Get the 4" springs.
Eventually, once I finish a bunch of home remodeling, I'll upgrade to 4" springs.
If it's a decently done conversion and you like how it drives, buy it.
If you want to hold out for something more original - and save the extra money required - then wait.

A lot depends on how far the restoration went. Was it cosmetically painted or stripped to bare metal and properly primed and repainted? Was the hubs and brakes completely gone through? Is it in factory stock condition or has it been modified?

My FJ40 has a set of SOR front bench and rear long jumpseat reupholstery kits (covers and foam). At the time these were black, not charcol gray like the new ones. They've held up well since the previous owner had the seats reupholstered about a decade ago.
Edit... After looking at your pics and the blue FJ40 pics above, you might be better off putting in heavy loops on the door and tub and putting in a cloth door stop. Ford used a similar stop on their late 60s and early 70s Econolines, and many military trucks use this method.

I have an ordinary vacuum gauge installed in my FJ40. It not only helps me drive a bit more conservatively, but it's also an excellent diagnostic tool.

That's a very good question.
These rims have no markings whatsoever. Not even DOT weight rating codes. The only clue is the rear center caps have a sticker that has a stylized M with "MODERN" under it.
Searches for brand name Modern have proven fruitless. And I noticed the rims look like...

Note that in the first photo there is a chrome center hub cover around the locking hub. I removed it so the bolts could be inspected and tightness checked. Save some money and only put a hub cover on the rear wheels.
re: 6" shackles... Are you measuring eye to eye or are you measuring the length over stock?
Generally when one specifies the length of a longer shackle it's given as the length over stock. A three inch shackle is three inches over the stock length.
