Wouldn't the 98-99 axle be direct swap over into 00-02. 03+ has different ratio of 4.1 as I understand although would prob benefit from 4.3 anyway. I'd plan to run larger than stock tires which I would certainly be tempted to do.

Cleaning TB is not going to help much except if by some odd chance two passages atop TB to which tubes from modulator connect are clogged. If it's that bad I would say there are a lot more other problems with this motor unless it has like 300k+ on it.
Measurements like that are highly unreliable. Depending on given condition, pump cut off valve sensitivity, vehicle load you can easily be of by 1 or 2 or even more gallons at fill up. I've experienced that particularly while towing trailer (with some other vehicle I have), pumps would cut off...

You might have to extrapolate location of the bucket. Measuring distance on real vehicle would not be accurate since it would severally depend on springs fatigue, current load, etc.
I kinda fail to understand how knowing distance between buckets will help you to determine how hight to mount them.

and just as been said above and many other posts you don't need to remove manifold to replace it. Of course it's tight so expect few scratches.
it should connect to heater control valve on the left. Actually that rubber heater hose which goes above one in question should connect there. I wonder if it was concocted to bypass PHH. or is the rubber one not connected?
