I have had 5 different FJ40's over the past 20 years and 3 of them had the air horn cut off just like that.
Kinda like 2 of them had the Rochester Carb and header set up sold back in the day.
They both had the air cleaner chop.

From your description it sounds like they are working as designed.
Confirming, first "click" all lights come on except headlights? (Reverse and Turn signals are separate)
Second Click the headlights come on?
High beams activated by turn signal switch?
Edit to ask. All other lights like tuen...
Do you have an inline fuel filter before the fuel pump and did you check or replace it?
If you remove the filter you should get some fuel flow from the fuel line. If not, the pick up tube in the tank could be clogged.
Some compressed air blown back through the line towards to tank may unclog it...
Bearing is likely seized a little on the shaft. I have had to tap one before. Did not take much and it slid right up.
Like said above, you could just undo the bolts holding the steering cup and pull it all out. Be a lot easier to paint!
Pop open the cover above starter. Put a flashlight on the starter, shining on flywheel. Put it in 4th (or 3rd, or 5th depending on what you have). Rock truck. You will see the flywheel moving. Confirm TDC with #1 cylinder.
Needed to replace some brake cylinders so I did a "since I'm in there", pulled rear axle and springs. Clean and paint. Day job going on two weeks but it will be nice!
They stopped selling years ago as far as I recall. A few years back someone had one in classifieds for $1500 if I recall.

Two of my three 40's are fiberglass. One is a Malotte and one is a Gozzard. The Gozzard is much better built. That said, I drive the Malotte one more than any of them. Mostly because I have a half cab on it.
Frame has had a shackle reversal done, which is not necessarily bad if done well...
I have a picture somewhere but while re-doing a set of doors from a 74, I found Vessel Impact Driver with a Phillips head stuck in the bottom of one of the doors. Cleaned up and it worked perfectly.
I ordered a set to just to have as extra and just got an email that they are back ordered. Expected delivery between Nov. 8 - 30th.
