I know it's not related to the work that you did but check your u-bolts, make sure they are tight as well. I have the MAF flip kit you have and mine weren't fully torqued (tight but not enough) and it induced a wobble but only on the right road and speed (around 40 was worst case).

Pretty sure he has an agreement to sell with MAF. Doubt he will sell them directly to you, but maybe I'm wrong.
He makes very high quality stuff, I'm happy with my flip kits.
Your frame rail and differnt angles on the shackle sound like typical cruiser lean. Do a search on it. What's your caster at? I have read that too much caster can cause wobble. Other factors are wheel/tire balance and loose wheel bearings.
Sounds like your rear axle didn't get centered...

On an 82 FJ40 I spent $6k, had rust repair done on front and rear doors, full repaint with a different color, everything was painted and re-assembled. The shop I went to did resto's only. It was a very impressive but I wouldn't do it again. I was afraid to get a scratch or ding in it.
