Have you looked into an add a leaf? if you just want to level it out. If there is a shop that could custom built a set of springs for you I would go that route.
Did you know that the thermostat could be installed backwards? I found out mine was due to the temp. gauge was always on the hot side after i installed it correctly the temp. went down. Just my 2 pennies.
When you say rebuild did you get new gears or just new carrier and bearings? When I use to rebuild diffs. I would take it up a grade under load and return to the shop and it will be in the 250* range, if you got new gears you should do a proper break in and no towing for a while.

I guess you won't need the other clamshell as long you have the one you need. My other suggestion would be a hotplate, I like to put the bearing on the hotplate and I just drop them on the carrier housing and pinion. A pinion holder would be nice to help you set the turning torque on your pinion...
If you removed the rotor and put it in drive you might see it wobble, if you can't get a dial indicator and put it on the flange face it doesn't take much runout to make the rotor wobble and causing the rotor to rub on the shoe or the pads.
Also check the finish of the drum if it's rough cut...
I know you mentioned the rear diff. is a recent rebuild, did you have new axles too? If not check your axle flange if it's bent slightly. I think your rotor could be out of round too if axle flange is ok.
