I pulled the external regulator and had them look at it at the alternator shop. They couldn't tell me much about it except that it was apparently letting things overcharge. I wouldn't be surprised if they were hooking it up wrong or something though.

kbill45 has the idea. I mean, it wouldn't hurt to use some Imron after the fact, but if you fix up the fiberglass, you won't need paint that intense (not that it'd hurt).
Sorry if this is unnecessary, but be sure where ever you mount it that you've got a high enough gauge of wire. Maybe check the flow with a meter... changing cable lengths and ground locations can cause some troubles. (I'm with camcruiser: behind the seat)
