the short answer is yes. There is nothing intrinsically wrong with a 4inch lifted 60 series doing lots of freeway miles. i'm sure i'm among many here that have done it in theirs.
that said, the particulars of how it was lifted can negate my blanket statement above.

i put an sv650 sans engine in mine, laying down. tailgate gave not even a tiny s*** that the bike was rolling on it for a little while.
with the front wheel removed it all closed up just fine too. of course the rear wheel was resting on the folded-forward rear bench ledge

blunt honest truth: the engine is showing signs of high mileage because it has high miles. plugs 4 and 5 foul with oil. rings, valve seals, valve guides... all 3? i don't know and the price reflects this

length won't be much of an issue, height will be. i lay my bike down flat if i put it in the back, otherwise the seat will hit the roof
you could reasonably use either transfer case, regardless of if you find a spacer or not. i believe the 62 case has a slightly better lo-range gear, and is generally considered a little "better" than the vintage of case you have in the 60, though the external differences are minimal and they...
