half the pollution stuff on my 3/76 has been bypassed. I here there are are caps that can be used to cap off these (I guess they are part of an exhaust gas recirculation process).

If you are referring to the rail which connects to each cylinder, that is part of the Air Injection system. And yes, caps can be had to plug those ports.
 
I use brass allen head plugs, it gives a nice clean look.
 
@FJ40Jim sells the plugs, and other bits you will need for a complete de-smog.
 
Also, if you can remove those remaining parts without damaging them you can sell them to someone that still needs to run the pollution systems. All of that stuff is discontinued from Toyota.
