This is typical of loose wheel bearings. The rotor[s] flops around a bit and pushes the pads back. This gets your attention fairly quickly with the first application of brakes after some cornering.
Definitely consider the Hankook Dynapro AT/M RF10.
They are almost as comfortable and quiet as the stock Grandtrek AT22's. Their handling is sensitive to tyre pressure though, and I'd recommend playing around with tyre pressures. Fortunately, higher tyre pressures don't seem to affect ride quality.
In Oz, Toyota stocks a steel 17" rim for the 200 that fits the 100 for about A$130 each. I got one as a second spare as I can't find an alloy to suit my existing rims, but the steel rims are heavy.
All 2007-2009 200's in Oz got 17" rims, 2010 models are using 18" on the higher spec models, but...
I run a not dissimilar load with ARB T/B's and 864's (truck came with 868's!) in my HDJ100. No clunks. Quiet as a mouse. :D I still run the stock panhard rod and the axle sits acceptably.
I'd check the coils to make sure they're located correctly on the bottom mount and see if I could tighten...
All J100's got a semi floater rear axle Vs full floater in the J105's.
For those years I think they both used 4.1 diff's. The auto TD's went to a 3.909 diff from late 2002 with the 5speed auto.

These pumps have a decent governor setup and are generally pretty good at operating at the desired idle speed.
Your description sounds like a petrol engine missing a plug lead...translate that to diesel and you have a crook injector or delivery valve (or mixed up injector lines...).
Well it's one of the CT20/CT26 family. You can just make out the casting number from your photos.

The IP have HACS, but that's not definitive for year of manufacture. From the outside all 1HZ motors look the same.
PN for the bell housing is 31111-60230 for 1HZ-H55F.
With the full hydraulic A442, your only adjustment is the kickdown cable. As I understand it, this adjusts the line pressure of the hydraulics and what you've done sounds reasonable.
The A442 isn't very civilised by today's standards, but it is tough.

OK, so the AW450 is more equivalent to the ecu controlled A442F and you will need the ECU connected for proper/full operation if you end up using the AW450. I hope your A440 proves durable, but I suspect its life will be significantly shortened since it runs fewer clutch plates and the 4HE1...

Removal damage
The ACSD is just a wax pellet canister with a rod sticking out one end. The 'canister' is sealed to the ACSD by the use of an O-ring and of course there are the inlet and outlet connections on the ACSD too. The water flow is basic with no guides. The wax canister can be removed from the ACSD...
