Where does the other end of this vacuum hose go. One end is attached to this red capped vacuum diaphragm thing.

If your talking about the big hose on the HAC Valve, (red cap) it connects to the bottom of the valve to its pipe and just dangles down on the wheel well through a snap loop.

The bottom of the HAC valve is snapped on and it snaps off. Inside is a filter element that should be cleaned every 10 years or so because it’s always sucking in some air whenever the engine is running - high altitude or low.
That disconnected hose is the feeder for the valve’s air intake.

Ok it was just hanging off. so I wasn't sure where the other end went. yes its attached to the HAC ( Red cap). where is the snap loop usually?

It was a loose fit. Hose easily slips into it.
You could make something similar with zip ties or something.

So 87 FJ60 is smogged sort of. the sir pump is installed but deveined and blocked off. The air cleaner ports are blocked off. But all vacuum lines are still installed. So is the HAC even working or doing what's it supposed to?
 
It’s working if it’s hooked up as shown in the drawing below.
If hoses are missing or not connected — it’s not working properly or at all.
