From my recent experience:

After rewiring EFI relay all the way back to engine side of firewall, the '91 3FE came to life once again - but with a really high idle, almost 2000 rpm.
I noticed it threw a CEL just as soon as the revs started to get up there.
I couldn't figure out why the idle speed was so high. It seemed too coincidental, though.
I double-checked what I could see but couldn't find anything odd.
I checked the wiring manual again and then saw there is a power wire splice (after the EFI main fuse) somewhere in the engine harness - but I mistakenly left it out when I rewired.
I went back in and made the connection (it goes to ISC, speed sensor and other important stuff).
I cleared the CEL code (it read system normal) and reinserted the EFI main fuse. I started it up and it high with the RPMs again.

I adjusted the accelerator cable nuts at the manifold and fiddled with the dash pot. I think the dash pot must have been stuck. After firing it up again, she came to life once more and it was nice to hear the familiar sound of the 3FE at normal idle. Success!

BTW, I replaced the stock Toyo relay with a Bosch 30 amp. They're easier to find and quicker to get.
If anyone knows of a reason not to use the 30 amp, I would like to know.
I used all new wires, 10gauge for the main power in, power feed out and ground wires; 12 gauge for the trigger lead.
I kept the relay mounted under the dash inside the cab.

Now, I just need to replace the alternator. Does anyone suggest rebuilding the alternator? I have read enough to know I should stay away from reman.

Oh, I've been away from the site for awhile 'cuz I was on my bike and just had the 80 parked as it didn't seem like a big deal - I really did miss driving it.
