When I replaced my rubber brake lines I had a similar problem. The hardline flares were slightly deformed and wouldn’t allow the nuts to thread on. I lightly filed the edges and everything sealed up. I was not happy, but it worked out.

I’ve been fighting this leak for awhile. I don’t know if it is the windshield or the sunroof. I don’t use the sunroof so I’m testing covering it up. I have some leftover magnetic vinyl sheet. We will see what happens when it rains again.
