I somehow overlooked the fried wires earlier in your post. That alt got fried. However, I bet a old school Alternator shop could probably bring it back to life. For what they charge for those it may be worth a try.

Certainly not worth $4K to me in that condition. For $4K, I want rust free everything, with new factory weatherstrip, headliner, etc. Those doors have rust in them, and I guarantee the hardtop does also. If that is worth $4K to you, that is all that matters.
Keep the mechanical fuel pump. Check that your choke is functioning, it sounds like it isn't. While you may love Weber carbs, it is undersized for a 2F.

When I search for a Hyperspark Distributor for a Toyota on the Holley site I get nothing. Is that distributor a one off, or built by Mosley from another application?
The three port fuel pump is the correct one for a 79, and your part number is correct. The pump on there currently does not look like a Toyota pump. Make sure you run the spacer with the three port pump. The bracket on the battery holds the fuel filter.
Did you separate the driveshaft halves when they were removed from the truck? It sounds like it may be out of phase. This could be front or rear shaft that is out of phase.
