My '07 fast idles at 1250 rpm for a long time after a cold start and will eventually idle down to 700-750 rpm in neutral and about 550 rpm in drive when hot. I've never checked what the initial rpm spike is on startup but within several seconds it settles down to 1250 rpm. Even my service...
The bump you are feeling after being stopped it the driveshaft slip yoke binding and is considered normal. Toyota says if should be greased every 5K miles, mine likes it about every 3K. It will be more noticeable after harder stops than light braking applications.

I had a mouse build a nest out of insulation it scavenged in the FJ. It built the nest right on top of the cabin filter. I put a nitrile glove on and pulled it out with all the dead critters and then dropped the blower motor (really easy only 3 screws) to clean it out and I was back in...
There are no secondary ignition wires on the FJ, it's COP (coil on plug) and there's no distributor to advance the timing (unless you get a custom ECM chip).

There's two sensors on the MAP unit, the match looking device is the air temp sensor, the MAF is actually buried in there and is more difficult to see. It's the two wires inside that you have to clean. The only reason I mention it is because some folks clean the air temp sensor only thinking...
My 5AT lugs down to 1100 rpm all the time even going uphill under load and I get zero pinging. If under warranty take it to the dealer. It's possible a knock sensor is bad or you have an exhaust leak.

The VVT-i on the 4.0L, 1GR-FE varies the intake timing only.
Intake Valves Open -8 to 42 BTDC
Intake Valves Close 60 to 10 ABDC

A trans flush is not part of the normal Toyota recommended 30K maintenance procedure for the FJ. It has synthetic fluid and Toyota recommends changing it every 100K. That being said, many are changing sooner if they wheel allot or tow just to be safe.

If I were going to put a Meyer on the FJ I would upgrade the front springs to HD OME's to handle the weight. The same as you would if you put a HD bumper & winch on.

I'm having a little difficulty finding that spec as well but since that drain plug is in the pan, I would guess it would need to be no more that 15-20 Ft.lbs. The fill plug is in the casing so it can take more torque. But that is just a guess.
