Phosphoric acid to dissolve the rust. Then POR 15 paint to fill the pits. Polish with 400 grit sheetrock wet or dry, the kind with a screen type construction. Repaint with POR15 til pits are filled.

My truck is not a 3fe so I don't have experience with this pump. Maybe there is enough gap between those bolts and bracket to wiggle it in, or elongate them to get what you need.
Mine have been in for over a year. I used the clamps in the kit. No leaks. All the other coolant hoses are silicone too. I used spring clamps. No leaks.
