Why are you asking? Just for the fun of doing it, or do you have mods in mind that the OE ECU won't support?

Were it me I think that I'd be looking at SDS or possibly even the eec-IV as the bottom end of a high perf application. Not that the MS won't do that, it's just not as smart as other options.
For a simple conversion (like putting a TBI on a 2F) I'd use the MS.

I've got a wolf kit, electromotive tec 3 kit, motecm800 and MS on the shelf.

I'm starting with MS, because a harness is $80 bucks and it gets the job done for the test. If all works with MS then its worthwhile for me to take the time to get either a wolf or tec 3 kit up and running on the 3Fe in the FJ40.

How does the stock 3Fe ecu know where the crank angle is. Flywheel sensor? Crank sensor?

I've been wondering this also. I'd like to use a MS to help control fuel easier when I add a turbo. It was just a thought. The main thing I see with the stock ECM is that there is limited support/modification available.

No crank/flywheel sensor.

A bit off topic but - a Unichip, Split Second or other add on/piggy back controller is likely going to be a lot simpler than completely ditching the stock ECU. You can also use these to convert to speed density or MAF and ditch the flapper door AFM restriction.

so how does a 3FE know when to trigger ignition and fuel injectors?
Hall sensor in the disty? Cam trigger? Anything fancy?

The system is basically a Bosch L-Jetronic variant. According to Probst those get their crank position from the ignition system.

Just picked up this book on Bosch fuel injection systems. Bosch Fuel Injection and Engine Management - Charles O. Probst, SAE. 9780837603001 Not far into it yet, but seems like a real good reference. As far as I can tell, the 3FE uses a licensed copy of the Motronic system (L-Jetronic + non-fuel engine management stuff like ignition advance...).
